This gets us back to a point I wanted to touch on from much earlier. Namely, is the Bunny in the comic the Bunny we've known all along. If he is then he's a magical bunny, but that does seem farfetched.
The only other way it could work is that Darkmoon just kept collecting rabbits over time. That sounds more likely, even if him managing to find every super-intelligent rabbit leads to its own weird questions.
Still, the characters are going to have to give this some thought eventually.

I always just figured bunny is tied to Darkmoon somehow in a magical way. Even if it is different rabbits every time, Darkmoon must still have some kind of magical force that attracts them and makes them super intelligent. Obviously even the smartest real rabbit couldn't engineer a starship.

Whether Bunny is still Bunny or there have been many Super Smart bunnies, compared to the rest of the comic it really isn't farfetched.
