Well yeah, if she has ventilation in the suit to let her breathe (and air her out) then it would also presumably let water in if she was underwater. And that is a regular occurrence throughout the Metroid series. She must really good at holding her breath.

The suit is vacuum rated, so I doubt it’s usually an issue. As advanced as Chozo technology was, with all sorts of matter convergence, energy shielding, modular ability to install foreign technology in an instant, form and energy shifting (I like to think that while she’s definitely flexible, the fact you can see the swirling energy inside one of the morph ball forms in Prime was a clue what’s actually going on), able to be stored in some energy/data form (see - Zero Mission and Other M) when not in use... I would assume it’s plenty capable of knowing when and where it’s safe to seal out hazardous environments or recharge oxygen supply. Though the assumption otherwise makes fun dialogue.
