But of course. Any time you have a power item like this that will end a game you have to first get the boss ready to have the item used on it. It's sort of like in Chrono Cross where you had to wait for the end boss to cast magic of a particular type first so that you could then fill the Chrono Cross meter with magic in the right order. Only then would the Chrono Cross spell work.
Let me tell you, by the way, the "best" ending of that game was hugely disappointing. Not worth the effort.
